I've been using UltraCompare Professional for a couple of years now and it has saved me a lot of time and frustration.
It is actually four programs in one. It does text comparisons, binary comparisons, folder comparisons, and can also run as a command line program. The text and binary comparisons are fast, but the folder compare can be slow if a lot of files are involved.
I use it quite often in command line mode. It generates a diff file that I then use as the basis for further processing. It hasn't failed me yet.
While some of the whistles and bells almost get in the way in the results display, the program is still easy to use. I highly recommend it.
